I always thought of the Frozen Watch as simply being the result of recruiting past the time when all the teams were really finalized. Regardless, I could see having some "break glass in case of emergency" teams that were behind the cause but too unstable to trust to normal operations, as well as some kind of Morrow Prison where "bad people" who knew about the Project could be kept.
