However keep in mind that these guys already survived the Carpathian Flu and a bunch of bio weapons in Europe - any bug that killed them with the immunities they have built up and drugs they would have been given would probably depopulate the East Coast before they started even getting sick.

The obvious answer might involve the crowded conditions on the ships, these would be ideal for disease transmission.
